Bioinformatics Software Developer (TSA2004.20)

The Palo Alto Veterans Institute for Research (PAVIR) is seeking a Bioinformatics Software Developer position to support research and development in the Genetic Medicine Program at the newly established research center Palo Alto Epidemiology Research and Information Center for Genomics located at the VA hospital.
Our highly dedicated bioinformatics team works with petabytes of genomic data, agile computing environments, including on premise HPC and public cloud platforms, and high profile academicians and industry leaders to help transform big data genomics practices and translate bioinformatics research to facilitate precision health and medicine.
The ideal person for this position is passionate about improving health care. They will take the lead in developing tools, pipelines, and platforms based on cutting-edge informatics and cloud technologies to support the center's task in analyzing and interpreting large and high-quality human genetic data. The successful candidate will have deep knowledge of scientific software development, experience with massive scale data analysis, and a strong grasp in high performance computing and cloud technologies. 
This is a full-time, Exempt (Salary-paid) position. Location: Palo Alto, CA.

PAVIR is a nonprofit foundation affiliated with the Veterans Affairs Palo Alto Health Care System (VAPAHCS). As a condition of employment, all PAVIR employees are required to have an approved appointment with VAPAHCS and complete a background check before they can commence work.
Duties:
  • Develop and manage pipelines for multi-omics data processing, integration, and visualization.
  • Explore and cater the most advanced cloud computing technologies for big omics data and healthcare data.
  • Support research by analyzing, visualizing and deriving insights from experimental data.
Requirements:
Education:
  • Required: Bachelor's degree (or equivalent experience) in computer science, computational physics/biology, bioinformatics, genetics, or a related field;
  • Desired: Master's degree in computer science, computational physics/biology, bioinformatics, genetics, or a related field.
Work Experience:
Required:
  • At least one year of related experience and a Bachelor's degree or 2+ years of experience in software development. An advanced degree or post-doctoral experience will be considered in lieu of above-mentioned work experience;
  • Experience in at least one relevant programming language (Python, R, Java, C++, Perl, etc.);
  • Experience working in a Linux environment;
  • Experience in one or more of: parallel computing, SQL, NoSQL, or graph databases.
Desired:
  • Knowledge of databases of biomolecules, biomarkers and drugs;
  • Experience working in a cloud environment (e.g. GCP, AWS, etc.);
  • Experience using Docker.
Knowledge / Skills / Abilities:
  • Proficient in Python or Java;
  • Comfortable working with a Linux environment;
  • Familiarity with big data processing technology (e.g., Apache Beam, Apache Airflow, Google BigQuery) is desired;
  • Experience troubleshooting complex distributed systems is desired;
  • Familiarity with continuous integration and deployment strategies is desired;
  • Familiarity with infrastructure-as-code (e.g. Terraform) is desired;
  • Experience with next-generation sequencing data is desired;
  • Knowledge of general principles for regulatory compliance is desired;
  • Excellent verbal and written communication skills;
  • Ability to deliver excellent results while working independently and being a team player;
  • Ability to comply with VA rules and regulations.
Physical Demands: Sitting in front of a computer for long periods of time, repetitive movement, etc.
Environmental Conditions: Office environment.
